Issue count on trigger and the JQL is not the same

We created the JQL for the trigger. When we bulk exalated the trigger, the issue count that showed up on exalate did not match the issue count on the trigger. So we synced the left out issues individually post syncing the issues on exalate. Has anyone encountered the same error before? What could be the possible cause for this issue?

Maybe issues created later than when the Bulk Exalate was run - trying to check the obvious things first
