We only want issue to be synced from one project to another project if users wants to sync them. Once synced user can decided they don’t want to sync the issue… how can we remove that remote issue in that case?

Do you want to remove the remote issue, or do you want to remove the synchronization between the two?
If you want to remove the synchronization, you can ‘unexalate’ an issue either through a post-function or through an issue operation: Check details here
If you want to delete the remote issue, you will need to install an Exalate Event Listener. Check the details of this external script here
